Following a firefight with Cylon Centurions and the death of her spiritual advisor Elosha, President Roslin (Mary McDonnell) treks onward with her confederates in search of the Tomb of Athena. Heavy rain and Kobol's rugged terrain make the journey difficult for all except the tireless Sharon (Grace Park). Tom Zarek (Richard Hatch) again butts heads with Lee Adama (Jamie Bamber), inspiring Zarek's henchman Meier (James Remar) to consider drastic measures that will clear the path to power for his old friend. Meanwhile, aboard the Galactica, Gaius Baltar (James Callis) questions his sanity as Number Six (Tricia Helfer) toys with him, and Commander Adama (Edward James Olmos) mounts a rescue mission to Kobol. Adama enlists presidential aide Billy Keikeya (Paul Campbell) to join his quest for peace with the rebels. After discovering Elosha’s grave on Kobol, the Galactica landing party continues its search and finally intercepts Roslin and her group. Putting aside old conflicts, Adams opens the door to peaceful reconciliation for all. Meier, however, sees the détente between Adama and Roslin as a renewed threat to the rightful power of Tom Zarek, and he conspires with Sharon to murder Adama, Lee and the president. Finding the ransacked tomb, the unified team struggles to unlock its secrets with the Arrow of Apollo. Before they can do so, however, Meier and Sharon spring their ambush, leaving everyone’s fates uncertain as the triggers are pulled.

Now that the fleet is reunited, old conflicts reignite. Criticism of the military reaches a fever pitch in the aftermath of the massacre on the Gideon. During the period of martial law, a team of Galactica’s marines, led by pilot Lt. Palladino, had opened fire on civilian protestors aboard the civilian freighter. Col. Tigh (Michael Hogan), commanding officer during the incident which left four civilians dead and a dozen others wounded, receives a death threat. Shortly afterward, he very nearly falls victim to an act of sabotage. It is decided that steps must be taken to ratchet down the rhetoric, on both sides of the dispute. Intent on improving relations between the civilian fleet and the military, President Roslin (Mary McDonnell) and Commander Adama (Edward James Olmos) offer Fleet News Service reporter D'Anna Biers (Lucy Lawless) unlimited access to the Galactica officers and crew. With her cameraman in tow, D'Anna interviews a series of stressed-out pilots, crew hands and officers. Gaius Baltar (James Callis), urged on by Number Six (Tricia Helfer), hopes to gain D'Anna's support in his political ambitions. D'Anna stumbles onto one of the Galactica’s most explosive secrets, however, when she encounters the Cylon prisoner Sharon (Grace Park), whose unborn child is saved by the quick actions of Dr. Cottle (Donnelly Rhodes) following a near miscarriage. And when Louanne "Kat" Katraine (Luciana Carro), wired on stimulants, crash-lands her Viper, D'Anna must decide whether she'll fashion her report as a hatchet job or as a more nuanced portrait of life aboard the Galactica. The arrival of two Cylon attack ships clarifies D'Anna’s thinking - as does a potentially deadly ambush that puts Tigh and his wife in the gunsights of a crazed, would-be assassin.

In order to escape attack from the Cylons, the Galactica heads toward an endless magnetic void in an exciting episode of "BATTLESTAR GALACTICA" entitled, "Lost Planet of the Gods”-Part I. While scouting a hidden Cylon outpost on a lonely asteroid, Jolly and Boomer contract a mysterious disease. Unaware that the Cylons have spotted them, they return to their ship and in so doing, lead the Cylons right to the Galactica’s location. Realizing that they must change course to escape, Adama asks the advice of Apollo and Starbuck, who have just returned from a scouting mission. He learns that not far ahead is an endless magnetic sea that scrambles all navigational signals. Meanwhile, most of the Galactica's pilots have been quarantined because of the mysterious virus, and doctors aboard the ship insist that the only way to find a cure is to return to the infected asteroid. A squadron of Viper pilots is then sent out on the dangerous mission, but Apollo is worried for several reasons. First of all, the team consists of female volunteers who are flying for the first time; and one of them is Sirena, whom he intends to marry.

The Cylon army continues to pursue the Galactica through the magnetic void, in the conclusion of the two-part episode of "BATTLESTAR GALACTICA,” entitled "Lost Planet of the Gods”-Part II. Having returned safely from their scouting mission, the Galactica's new squadron of female warriors returns to the ship to continue the perilous flight through the magnetic void. Apollo, Starbuck, and Serina lead the way in their Vipers, but Starbuck loses radio contact and disappears. Upon returning to the space ship, Serina and Apollo decide to marry right away, since they fear this journey might be their last. Suddenly, a mysterious pulsating star appears which leads the Galactica to a strange planet. Commander Adama organizes an exploratory mission, accompanied by Apollo and his bride. As they land on the planet, they realize they have rediscovered Kobol, the lost planet of the gods, where human life began. Adama soon discovers the tomb of the lord of Kobol, and they explore the inner chambers. To their surprise, Baltar, the leader of the Cylons, is waiting for them, with a plan to lead them into the hands of the Cylons. Meanwhile, Starbuck returns to the Galactica, after having been captured and released by the Cylons. He mobilizes the fighter squadrons, who arrive at the planet Kobol just in time to rescue the humans from a major Cylon attack.
